Big Boss was more of an antagonist/protagonist throughout the series while Snake was always a protagonist. The games chronologically are the following

Rising, as much as I loved the Ocelot boss. Nothing beats Armstrong. I loved the combat in MGR and Raiden felt much more fun to play as. Plus Armstrong was just a barrel of laughs and good moments. He stole the show.

At first, he had good intentions. Following the ultimate wish of The Boss. Equality for every human being. He even started the Patriots but ultimately left and was against them after Zero conducted the infamous Les Enfants Terrible. But as time went on, he became almost delusional of his mentor's dream. Going so far as to create the MSF, and around the time of the Peace Walker incident. He started to drift away from a well-intentioned to a man who was disillusioned and lost, similar to Zero. Going so far as to create Zanzibar Land, a military nation that was going to utter chaos. After being in cold storage after his supposed death in Zanzibar. He later met Solid Snake, his genetic clone/"son". At the Boss's grave where he (Big Boss) had died but ultimately realized the true intentions of her dream, even going so far as unplugging Zero's life support. To define him as either a Good or Bad man is very very complicated. You could call him a villain due to his key role in the Patriots, Zanzibar, and Outer Heaven. But you could call him a hero due to Operation Snake Eater, the San Hieronymo incident, and his final moments in MGS4. I'd call him in a sense among the lines of a disillusioned hero, but also a man who had done terrible things. I'll be honest, it's confusing to me but I would have to put him among the lines of a good man at beginning to end, but evil in the middle.

Solid Snake survived the tanker incident, yes there are two more clones but they died.
Not really, two sied in MGS1, one on-screen and another off-screen, and three died in MGS4. All on-screen
Ocelot just has a hell of a life and he backstabs, helps, and kills whoever if it means stopping the Patriots.
There isn't really a true main Protagonist. And Snake is actually both his clone and son.
